The head of the Trust is John Adams, who sends Ford on a secret mission to take back the ancient artifact known as the All Seeing Eye from the infamous terrorist, Prometheus. However not all is as it seems as Ford quickly learns that the Trust is not what it claims to be. After being deserted by the Trust while tracking down the All Seeing Eye at Reagan National Airport, he is flown to safety by Prometheus.
Ford then discovers that the earth is under attack by an alien race called the Drudge who use portals called conduits to travel to earth. After joining forces with Prometheus, his new mission is to remove conduit portals located in the intricate maze of sewers under the streets of Washington DC. Ford learns how to get rid of conduit portals by blowing up the bulges situated on the top of the portals. Eventually the conduit search leads him to the Trust’s headquarters where he meets Prometheus. It is then uncovered that Adams is an alien named Enlil and that he created the Drudge here on earth in his plot to rule the world. In an effort to defeat Enlil who has been using Prometheus’s DNA to spawn the Drudge, Prometheus asks Ford to kill him. After Prometheus dies, Ford who is unable to remove the final conduit goes through it, traveling to an unknown location. The last scene of the game the player sees is Enlil telling an unseen alien that Prometheus is dead and that their designs for earth can continue.
